In Sonic-World.ru's large walkthrough of the game, you can see that a line of Shadow's in the beginning had been changed. Here he says "Just what the hell was that all about?", in the final, he remarks "What was that all about?" Why it was taken out is anyones guess. The game still mentions Hell later on, even with it's E 10+ rating.

The "blood" from the Black Aliens was originally purple / red, like their ships. In the final game, their blood is green. This assumedly was altered to fit the new E 10+ rating, instead of its original T rating.
